There are different ways to get there depending on where in Malaysia you plan to depart from. From Kuala Lumpur, you can take a direct flight to Labuan costing between RM100 - RM200 per person. The flight duration is 2 and half hours. From Sabah, you can opt to take a 3 hour relaxing ferry ride from Kota Kinabalu or hop on a speed boat at the Menumbok port (which is much closer to the island). Sipitang Express bus tickets for the Kota Kinabalu - Menumbok route can be bought online for RM18 per person at catchthatbus.com. To board the bus, you will have to go to City Park Bus Terminal. Another bus operator is Borneo Express.

I am unsure of the exact locations but Brunei and Sarawak also provide ferry and speed boat service to Labuan.
