I am traveling from Malaysia to Singapore. Do I need to unload the luggage at the customs of both the countries?

No, there is no need for you to unload your luggage at the customs of both the country. You have to unload your luggage only at your arrival country. For instance, in your case, you have to unload your luggage at Singapore only. Anyways, do not worry about luggage unloading, if the coach driver is good, he will instruct you about everything during the journey.
